Tell me that the doctor did a urinalysis before you were prescribed Cipro? I don't know why you'd be having diarrhea with a bladder infection. Were you have frequency, urgency or burning upon urination?

Maybe it is cyst related. We know our own bodies better than anyone. If it persists, I would definitely see the doctor again.
